If I replay the level at which the figure fell into the box, will the achievement be counted?

Yes, if you restart the puzzle, the "box used" indicator turns off ;-).

Is it possible to check which puzzle are completed with or without using box?

Nope. I knew approximately which puzzle I was wrong in, and only outplayed 3 or 4 puzzles. And for the future, I turned off the Box in the settings.

Fortunately I gained this achievement. It seemed to me that in one puzzle there was a risk that I acidentally put one puzzle to the box, but probably I just clicked on the box with the mouse, without putting the puzzle there. I completely didn't remember which puzzle it was, and I didn't write it down. Anyway thanks for the reply! :)
