Cargo ship problem

I've recently come back to the game after an 8-month break. I'm working on mission 7 (reloaded the one I was already working on), and am trying to move resources via cargo ships.

If I control the ships manually I can pick up the items (Fire Ether/Mana crystals), and drop them off at the required silos to feed the fire temple. However, if I set up a route, the cargo ship completes the route once, and then complains. If I click on the ship, I can still see that the route is active.

I don't remember having this problem before on previous maps. What am I doing wrong?

I'm not sure why, but ships in particular have problems with pathfinding. I got around this by setting up silos.
