Shop items
I have not bought the game but I did want to understand how the shop items work. There is no guide or info on how the shop works, the items, and gems.

Are they permanent upgrades to your character?
Are they just temporary one time use things?
What do the gems do for you before selling them?
What are the Upgrades in this game?

HP Recovery , MP Recovery, Time Recovery- Does this regenerate passively as you're exploring? Or are these numbers dependent on something you do?
Gems seem to indicate that they provide stat bonuses while in your inventory, but selling them will get you gold to buy other sorts of...I don't know.

I just wanted a deeper explanation on each of these things. I know some things are real obvious but at the same time, I'm not sure how it works within the game.

Shop-you've probably meant Shop ticket. In order to buy something you have to go in a certain location in the first level of the game but with a Shop ticket you can shop wherever you are but it is also a one-time use item so you would have to buy a new one.
Eternal Clock- gives you more Time Points. Don't really remember how much you get with each upgrade. Permanent effect.
Knives-gives you more knives to use during the stopped time. Don't really remember how much you get with each upgrade. Permanent effect.
Experience-you get some experience points but I have no idea how much you get. I've bought it only once because of this item's high price but it did not give me enough experience point to even get a new level so this item seems to be useless.
Gems-different gems give different stat boosts but these buffs are very weak and you need a huge amount of gems to get more or less noticable effect so there is basically no point in saving gems for yourself. You'd better spend all your money on Knives and Eternal Clock upgrades.

Thank you for the answer! This was pretty much what I wanted to know.

Am I to assume that the upgrades are the Eternal Clock and Knives?

Also, I would also assume that there are other items you can collect throughout the map, like skills and weapons?

Yes, the only really useful items in the shop are Eternal Clock and Knives because they give you permanent upgrades. There are a lot of upgrades and skills hidden in the map - usually it is 1 skill, 1 Mana upgrade, 1 Time upgrade and 1 Health upgrade in each level.
