Copyright Claim
I recorded my gameplay of Touhou: Luna Nights, and when I posted a video that showed me fighting against Marisa, two companies, MUST_CS and APRA_CS, claimed Marisa's boss fight theme, Love Colored Master Spark. Is it a false claim?

I am not an expert in this subject, so what I am saying could be wrong, but I am pretty sure that this is false claim or some stupid mistake because copyright claim of a gameplay video with a soundtrack of a featured game is not quite legit. You should try to dispute it. Besides almost all videogame music is not copyrighted on youtube and does not belong to any label, because of this a lot of youtubers use videogame soundtrack as a background music for their videos and don't get their videos claimed/demonetized.
Composer of Luna Nights, Peposoft, is an indie musician and the only way to buy his music is to buy it here on Steam as a soundtrack DLC for Luna Nights so there is no way some copyrighter could claim your video. APRA_CS is the Australasian Performing Right Association which "fights for the rights" of Australian, Indonesian and New Zealand music labels. And even if Peposoft for some bizzare reasonsold rights on his music to some Indonesian music label, there is still no way they could claim your gameplay video because it is a gameplay video.
But knowing how poorly youtube and all these greedy labels work I would not be surprised if in the end your video will be copyright claimed no matter what.

Actually, I'm not certain if you got it wrong, but the company claimed the part of the video where the song played, and not the entire video, but I THINK your point still stands.

theres almost no chance that its a legitimate claim if its the music as all of the music are remixes of the original themes of the characters (that is just the original themes in a different style if im not mistaken) unless ZUN himself licensed his music to said company

Copyright in Touhou fan music (actually called Doujin Music - music made but independent artists, often based on the works of other authors), including remixes and reareangements, works in the same way as copyright in regular, non-remix music. If you make a remix/rearrangement/cover of any of Zun's songs, you have a full right to make profit from your rearrangements and also make copyright claims of a video that has your music unless your music is a videogame soundtrack used in the video with a gameplay of that game. So, this claim in not legit, but not because touhou fan music is not copyrighted, but (most likely) because of the reasons that I covered in my first response - companies that are not related to the author of the soundtrack, gameplay video and additionally only a certain part of the video was claimed - Marisa fight.
