Antonoff-Titan K225 with Nakamura MPU
I keep running into issues with this set up stopping ore and H2O processing when the cargo bay is around 30-40% full with ore, from what I can tell it feels like the ore gets stuck before entering the bottom of the MPU stopping the H2O being processed and shaking the ship/cargo bay and boosting/stopping doesn't seem to help this out at all.

Is anyone else having issues with this set up or am I hitting some kind of limit on the MPU I don't know about?

Yes, there's some point at which things can get choked up a little. Visiting a station and getting swung around can help, or carefully double-tapping enter to open your excavator and then backing up slowly to let some ore drift out so you can try shaking again.
Also, I've had luck using combinations of lateral thrust, getting the ore to align to one side of the bay , then moving forward to try feeding it in more carefully.

I wrote a bit on things that can cause this when I play but then it hit me that you are using the Nakamura and not Mitsudaya MPU.

Yeah I dont think there is much to do then other than simply slow down the pace you are mining/collecting ore.

My real advice is to upgrade to the Mitsudaya, the lost ability to create remass can simply be compensated by bringing a larger fuel tank. Ideally you wont be moving the ship that much anyway since you have hopefully scouted out areas and deployed beacons already and have equipped drones so you just putter from asteroid to asteroid while the drones do the rest.

Mitsudaya processes ore twice as fast compared to Nakamura, unless you mine a bit too much and fast and dont collect iron it can almost clear out the ore before it starts filling up so as long as you keep things to 1 large asteroid at a time and dont move around too much so it can process its usually fine.

Keep in mind that you probably want aux power(MPD5035) to go with it since it does use a lot of power when processing 2-3 pieces.

I found that with the nakamura when I mine the outskirts of the ring it fills up way to fast for processing with hH2O but if I go deep in the rings and mine only $5k or more minerals that it basically stays empty no matter how much I seem to be sucking in and I think that is because high value ores have much lower H2O ratio With the setup your describing which is my main money generator at the moment I can clear between $500k and if I hit a Beryllium zone up to 1.2 mil

Where do you find these beryllium zones?
I'm sure veteran divers have their tricks, but personally I like mounting of a pair of the gimbaled mining lasers (the 200 series) which have a range of ~8000m. I tune down their frequency and power a bit and use them to break up small bits of ore in a cone ahead of your craft then check the geologist panel, toggle the symbol for the element I'm looking for, and free floating metallic chunks that my lasers have broken free matching the selected element show up on the geologist tab's map. If you do break up any small roids that release Be, the area where Be is released will be marked and color coded when you select Be, and you'll have an idea where to look.
