Main difference is only One Red connector can be connect to the laser "emitter".
1) The colors split by number of connectors in between from the start of both colors.
2) You can setup movable connectors to extend the chain of how many a color needs to go through before meeting up with the other color.
The second part is the most important in this puzzle.
Because the split of the color lasers depends on how many Connectors are chained together.
When you have it connect to another connector and not the emitter directly, you are adding one more connector to the chain which evens out the split when the colors meet up.
It sounds like one of those things that seems confusing at first but actually makes sense and is an interesting element.
And also adding connectors to even out / Match whats already there.
