What we normally do is keep about 50 fire arrows and a bow on us, we kill all of the 'outside' pirates, then go to the building and shoot flame arrows into the door until it breaks.
Takes a little bit to do, as you have to wait for each fire to go out completely before firing the next arrow, otherwise, you just waste them. Their damage doesn't stack, the more you fire at one time.
At any rate, sometimes the pirates inside get a little too close to the burning door and catch fire themselves, sometimes dying in the process.
Another thing that we've done in a case like this is to make a mortar cannon and place it near the camp, after all of the outdoor pirates are dead, and then mortar the hell out of the building, usually killing any pirates inside.
I managed to take Bracebour attoll (singleplayer) though you need a bear for a tank with a tier 2 cargo saddle with a swivel canon and canister shot, either that, if you're blessed enough you'll have a schooner to blow apart the building with mortars or cannons.
