I think their position changes because when they "thrash", their invisible hitboxes collide with the trap and/or other static objects, and the game rotates the giraffe to remove the collision condition. Basically, part of the game engine thinks they're still free and walking around, and tries to keep them from clipping into objects.
Sadly, I don't think there's any way to prevent this entirely. You might be able to reduce it somewhat by having two people do the taming... one to bola it, and one to feed it. Have the person doing the bola-ing move a good distance away immediately after the giraffe goes down. The giraffe should only aggro on the person who bola'd it, and stop thrashing once that person moves far enough away. Then the other person can move in and feed.
Another I was also knocking out in a open area on the beach with no billboards around it and no rocks, fairly flat and it was also rotating.
