You will need to rely on mortars and explosive kegs to damage the buildings.
One major issue is that pirate camps can spawn multiple times on top of each other, so instead of having to destroy one wall you might have to get through several.
Like anything else, if you're heavily out-leveled, then yeah, you're not going to do much.
Once they start sinking, you will see the health bar starting to drop. However on two occasions, I noticed that they can be repaired, so you might have to keep hitting them until they are about to go down.
I have read about people encountering invincible ships but have yet to encounter any myself.
As for loot, all you will get is generic wood etc from dismantling any leftover planks and gun ports (cannons cannot be salvaged or dismantled).
I have never tried boarding a pirate ship but feel that it would be pointless at this stage of development.
Also i would say difficulty is screved i tried pirate camp lvl 1 and met guys with full plates lvl 20.....
