Can you manually force skip the tutorial mission?

Got the game, started it up, played the tutorial mission all the way to the point where I rescued Sam, had the chance to pick up the new trait, went with Venghi, got the blueprints for the super ship, no more quests... and I still can't start a new game and turn off the tutorial options (no picking background, no picking ship, etc). Is there a file or a setting I can manually toggle to make it look like I cleared the tutorial? I don't want to play the tutorial for every new game.

Do make sure you've got write permission to the folder the game's installed into so as to keep your saves of course, but usually this is instead caused by the game not seeing any indication on Steam that you have completed the tutorial.

To avoid mistakes, like misunderstandings.

The Sam Holo thing always happens when you start with Outis Background, regardless of whether you start with the tutorial.

Without this background, the subsequent story with Sam Holo won't appear.

The tutorial before the story is just about bringing your current ship to one of the factions and receiving a faction ship, and a few other things.

The story where you rescue Sam Holo is not a tutorial story.

The tutorial story is just about changing ships and being guided by Sam Holo, which is only about the starting sector and the specific sector where you bring your starting ship.

You're probably confusing the story with the tutorial. The tutorial takes a few minutes to finish.
