The easiest way to solve your problem is to equip the watering can in your tool bar and then hold left click on either a well or a water collector, then the watering can will fill with water. (You can refill any empty bottles with water by right clicking and placing the empty bottle in the left hand slot of the well or water collector).
If your watering can is empty, but you have water bottles in your inventory, then the game will automatically refill your watering can from the bottles when you attempt to water any plant. (Don't forget to refill the bottles when you have watered the plants, it's always useful to have some full water bottles with you).
I hope this helps. Enjoy the game )
That fixed my issue.
And so far, seems a slighty milder version of Dont Starve, but I am not very far in yet.
