I went through the whole heroic plot in the LEGO DC Super-Villains game. And how do I go over to the side of evil to go through a villainous plot? Do I have to go through the main plot all over again?

You mean like in LEGO Batman 1 where you can switch from Batman in the Batcave over to Arkham Asylum and play baddies? That's not exactly how it works in Super-Villains...

If you played the story you should have already played characters like Lex Luthor, Joker, Catwoman and many other baddies. That's essentially the villains plot. Also you get some smaller added levels at the end of the story showing what the Justice League did during that time. As a last action your transdimensional player character can chose the side he wants to join - and that's basically the whole story.

If you've seen that, you've seen it all. It's not not possible to playDarkseid or the (In)Justice Syndicate.
