You upgrade the stats of the MS, give skills to the pilots and that's it I think.
You have Equip Parts that usually give you stats but there is an Auto-Block part so there might be more effects like that further into the game that makes some changes to gameplay beyond numbers.
You also have Pilot skills that affect how fast you can cancel into a Block, combo extension (Unsure what this actually does, I haven't tried it yet) or affect more stat related stuff like reducing Boost usage so it will probably make an impact to how far you can push a suit.
But if you're looking at customization from the perspective of specializing something to your own personal role, you probably won't get that here. The core "customization" is picking the suit itself. You can't have a mid-range harasser Exia and you can't have a melee powerhouse Seravee because of weapon choices. You can at best, make the Exia's main range weapon deal a bit more damage.
