How to properly save the game?
I always play in free roam and I love to get cityes and discover locations but when I manually save I cannot restart from the last point but I respawn in the last base that I got.
How can I save when I want to keep all my progressions?

You can't save the point, where you have been before. You only can save your progress. How much have you got the cities (in percent)? You will always start at one of 2 points randomly. These are Mission points.

The engine used doesn't allow to save the coordinates you have been, since you last saved.

Are there mods that let me saves when i want?

You can save anytime you like by pausing the game and saving it to a slot; as for quick saves you will most likely need a mod as the game doesn't seem to provide this functionality. The first response to the thread addresses the fact that when you save or continue from an auto save point you will start out at the nearest friendly location (base) when you exited the game last.

Check out Nexus or ModDB (they have mods for just about everything).
