What area specifically did you light up? I completed the first 6 missions and am running around the overworld. Have yet to encounter anything that would resemble a dark area.
Another place where you can light up a dark place is Mission 3 - Revelations, the level where you fight the racoon. The dark place isn't in the first part of this level, though, it's in the second part, Breaking News, with the helicopters. You have to get to the part where you use elastigirl as a bridge to get to the second helicopter. That's when you're getting really close to the dark spot. But you don't have to use elastigirl as a bridge to get to the next helicopter, you can just use a flying character to fly over to it. You have to fly down to the bottom of the helicopter, down to a platform at the base of the helictoper's tail (there's a long grey and blue climbing bar above the platform). When you land on the platform, there should be a handle in front of you where you can use elastigirl to swing over the gap to the platform on the other side (but you can just fly over to it ^_^).
The dark spot is where those red sparkly spots are: on the lego blue and white wall to the left of the platform on the other side. Fly over to those two red sparkly spots, and use someone like Apogee, Everseer, or Krushauer to use their super destroy power on both of them. Everseer is the best pick, because he can fly and use his super destroy power on those red sparkles. When you use the super destroy power on both of the red sparkles, the lego blue and white wall will collapse and fall down to make a bridge, revealing the dark area behind it. You just light Jack-Jack on fire, then go in that dark area to light it up. This is what I did, and it worked for me! :)
