From this I guess you play in story mode. Try the survival mode and you'll see that those passages are open as you know them from the earlier map.
Back to the question from the OP:
I always build a larger camp at the fishing docks. I love the place for the same reasons which you already mentioned.
But I also build a second camp at the abandoned village and one other on anaconda island.
I really cannot choose one of those places as my favorite, I just love all of them. :)
So I travel around from time to time and stay at one of my camps a couple of days until I feel like getting bored and then I move further to another place. I just love the surrounding, the nature and the simple surviving from one day to the next.
( I guess I just prefer to live at places where I don't have to look at other people's mess... ;)
story mode: when you start at haven, go to the abandoned native camp, there you will be given the task to drink a special brew. When you drink that brew it will unlock blocked routes, so you can move on to the next location.
Survival mode: There is one place you can not visit in story mode, it totally blocked off and is only in story mode. It the place below the elevator. All other locations can be accessed as normal but routes to anaconda are different in story mode.
so if you have the map, that means you should have read the burned pages at the abandoned village. Now open your notebook and go to the second tab on the left hand side and follow the instructions.
There is no player locator on the map, use your watch to check your coordinates against the map to see where you are.

While I think, along with many others, that Anaconda Island is "the best" base because of its inclusivity of many things you need, there are other cool spots around the map that work well that some folks may have never seen or tried to build on.
