In the incubation room where the 2nd maticore is spawned there is glass covering a hole in the ceiling. I didnt get the manticore to break it and I don't believe there is any way I can break it now. Is there anything special up there?

It's a different room you can get into through other means. You can drop down there and see the incubation room but that's about all.

Yeah that glass isn't breakable, it's just a peek at the incubation room from another secret to give you a hint for finding it if you hadn't yet. Since that secret connecting to it is an egg location, it makes sure most people can reasonably find the second ending themselves if they go for all eggs.
