Also, when you're in battle with multiple ships, try to take out the smaller vessels first, or at least keep them between you and the larger ones. The small ships are a pain in the tuchus, especially when they start swarming. Also also, if you can get a friendly ship or two into the battle with you, they can be a handy distraction while you pick off the bandits. I like roping the Athenians into things, since I like them to slice through other smaller vessels while I pursue the big ones
Finally, if they're more than four levels above you, you're pretty much toast, especially if you are at normal level or above. Those red skulls aren't just there for decoration, as I've found out more than once. Damn overpowered wolves, anyway.

Oh, and if you're looking for bandit ships at or near your level, keep close to where you got the mission in the first place, as they tend to be around where you are. Heading too far south will get you into the range of ships that are way too high of a level at your current one.
Your only other option is to do hit and runs repeatedly.
If this is for the "while flying the flag of Keos" task, it doesn't matter where you find and sink the ships. I managed to somehow not find a single bandit ship during something like three full circuits around Keos, so I fast-traveled elsewhere, called the Adrestia, and resumed patrolling.
That's what I do when I need to kill sharks. It might be cheating, but I also hate hunting sharks. :P

It's a mild fear thing, like some folks who have trouble cliff-diving off of Zeus, et al, due to fear of heights. It's very satisfying doing the stabby-stabby with a trident, but can't do much to allay terror of high places. I need to remember that engraving, thanks for the heads-up.
