I've noticed a couple times it's popped up with "You need to remain anonymous." I assume when you're on a quest this means all your kills need to be assassinations so that the enemy doesn't know who you are? Is my assumption correct?

Yes. When you are acting in a democracy, which Ancient Greece supposedly was, you need to act anonymously, especially when you are in a position of power, so that people will think that the mind virus you put out there is really THEIR mind and their idea, rather than them realizing they've been coopted by powerful financial forces that are molding the masses towards the next war, uprising or whatever furthers the agenda of a small minority that has taken hold of the country, rather than the people of that country making informed decisions based on facts and taking the future of their country into their own hands.
Granted, the latter is what actually rather happened in Ancient Greece, but with all the streamlining that is going on, Ubi tried to portray Ancient Greece as today's America, so it's not really like honorable people that have been confirmed by the people are making responsible decisions as it was in Ancient Greece, but rather like scoundrels who have been bought and paid for by criminals from a Middle Eastern country are calling the shots and sending the people into foreign wars etc.
