Does sinking Spartan ships make your relationship with them worse?
I have a bounty that i want to do but it's to sink Spartan ships, which is the side i want to help. Will doing this bounty change anything?

There will be bounty on your head apart from that no issues at all. Neither Spartans not Athenians mind if you sink few of their ships. But yeah bounty hunters will be after you, which you have to clear.

Well, they do care a little, in that they send bounty hunters after you, but both sides seem to understand that you're a mercenary for hire and so neither trust you nor hold you particularly accountable for what side you fight.

I have heard rumors that the next game will have more faction reputation and that it'll affect the game in some way, which I hope is true because this game would have had even more replayability if you had to choose a side.

There has to be. The current one in Odyssey is such a lackluster that borderlines non-existent.
