At least you just beached yours...I slammed into the side of a cliff once during a naval battle, got pummeled by multiple flaming arrows and sank. Excuse me, "desynchronized". I try not to do that anymore.
Oh, and if it's just part of the scenery (and there are a lot of beached ships and boats in this game, since apparently half the folks who piloted the things back in the day couldn't steer), it's stuck for good.
Ah, you mean one of the ones you can "borrow" from the various places they show up? I think those weren't meant to be kept for any length of time, plus if you do beach one, there should be at least one somewhere close by. I tend to go hell bent for leather in those because they're so bedamned slow otherwise, so I've beached many (and crashed into walls, ships, other boats, rocks, the occasional breaching whale, as well as gone out beyond their limit and sank like a rock). I treat them like rented Fiats, since they're what they remind me of.
Beyond that, I think it's just a matter of slowing down before you get to the beach, and then hopping off ashore so that the boat is still out in the water. Sometimes, I actually manage to park them properly, so hopefully you'll have better luck from now on than I have.
