Can't find any athenian ships after completing Megaris!

hence not being able to complete a certain quest! What to do?

you can sail around until you find some, I guess.
If it's the 'sink 15 athenian, 15 spartan and 15 pirate ships' one (which gave a good chunk of orichalcum), then...just sail around.
I'm on New Game Plus, so enemy levels aren't an issue, so from Megaris & Phokis, I sailed West then South...all the way past the tip of Sparta, then a bit East, then North toward the Pirate Islands (where I had a 'kill mercenary' side quest, another big orichalcum quest)

If the levels are too high, then just keep sinking other ships until Athenian ones 'spawn', I guess?

I kinda sorta cheated and went on the other side of the isthmus by foot, called my ship to the nearest port on the eastern side (can't remember where it was, but it wasn't a place of any importance at that point of the story), then sailed around the various Athenian-owned islands until I found the ships I needed. They clustered in several places, although I also had to fight off a ton of pirates who just insisted on showing up to swat my ship. Thanks for the extra wood, pirates.

Anyway, all the ships can be found, but you may have to play beyond your current place (geographically) in the storyline in order to do so. Just watch out for the soldiers and wildlife that might be way above your current level. Dying to a couple of bedamned wolves is just annoying that way.
