you can leafe your ship everywhere, not only at the coast but also in the middle of the sea surrounded by nothing but water.
Try checking your key-bindings.
edit: just reread you second statement....when facing were you normally stand when in control be sure you are right in the center as close as possible to that rail...something should pop up asking you to take control and what to push also. if not maybe you got some of your hud thingies turn off?

In my opinion, they should've just made it the same as the button you use to take command of the ship. 🙄
