Attacking ships
Am I free to just attack all ships? How do i know if they are ships with civilians on them?

You just have to look the sails.

Blue = Athenian
Red = Spartan
Black = Pirates/Bandits
Plain sail = Merchant/Civilian

Oh and yes, you can attack everything. Just remember it adds up to your bounty meter.

Here in Odyssey you can do pretty much anything you want... Attack civilians, merchant ships or whatever you like. It all adds up to the bounty meter.

Alright. And in a way the bounty meter is good if you want to move up on the mercenary list right?

Usually you have to be seen commiting crime for it to be added to your bounty. But some things (sinking ships, blowing up grain barns) always count.
Merchant ships have nothing of value anyway, military or pirate ships give more loot and resources. Trashing latter will not give you bounty.
By the way, only sinking ships is a crime. Leaving them stranded with zero hp is fine, just like leaving NPCs unconscious.

You can say that. To move up on the mercenary list, you have to kill mercenaries who are ranked higher than you. Making a decoy out of yourself is effective for it - but don't go overboard or it might bring more trouble that you can handle.

Do the mercenaries stay the same level or do they level up if you take too long to kill them?

They kinda level up with you. I've seen some being like 2 or 3 levels below me and when I got way too ahead of them they leveled up too, keeping those 2 or 3 levels distance.
