just sail up to a ship you want to attack or ram it. then shoot your arrows and spears at it, when its firing at you or ramming you, hit q to brace.
get the ship low to get on it, kill the people on it and loot ir or just keep shooting it/ram it to sink it for less loot. sometimes merks/ cult members are on boats, just skin them)

also, upgrade your ship, its soooo helpfull
Open the battle by sailing at them at full speed. When you get close it drop the sails and immediately hit the boost and ram them, swing a bit and hit them with some spear and arrow volleys and then hit the sails to high tail it out of there. Maneuver back around and line them up for another ram. Upgrades to Ram and Boost/Rowers are key here
I would also suggest boarding the ships because you get back more health and there are 1-4 chests to loot. Taking all the Gold XP level ship quests on the message boards can also be a good way to gain a lot of XP and resources once you get the hang of ship battles and upgrade your ship, In fact it's probably the fastest way to get the resources you need for upgrades. Also helpful is killing Mercenaries because once you get to tier 4 on the mercenary ladder it opens up a 50% discount on ship upgrades ....Tier 3 is even better because it opens up a 50% discount on armor and weapons upgrades
Start at the 6:00 mark and you'll see how I do it. I only needed to sink 3 ships for the quest but I ended up sinking at least 8 because I was having fun, Mind you I'm using a pure Hunter build here so melee fighting is like trying to cut down trees with a butter knife so softening them up with a couple of multishots helps
