It's just like a normal land conquest battle. When you weaken the zone, you go to the fortwhere the flag icons are on the map. Talk to the start NPC and the conquest battle starts.
In the Obsidian isles zone, the conquest battle takes place on the water. It's a Naval Conquest battle. If I remember right, the cultists ship will have gold sails, and it'll be a trireme. Just get on your ship, sink the required 5 ships to complete the conquest battle, and make sure to sink the ship with the gold sails as well.
I don't know if this is important, but just to be safe, I made sure to sink the cultists ship before sinking the 5 ships for the battle. I didn't want the battle to end and the cultist to despawn.
I don't think it will, but I know this games record on quest breaking bugs, glitches, and poor programming. So I killed him first to be safe.
