however the war is dynamic so regions will get conquered or defendet automiatically regardless if you are there or not so it must be a hell of a lot of work to keep all the conquerable regions held by 1 faction.
Historically the war lasted for nearly 30 years, and Assassins Creed games dont let you change historic facts.
The war lasts 30 years and Sparta will win at the end. That is how it happened in real life, you cant change that.

Nope. You will do missions for both sides during the main story.
There is not really any way to ally yourself to one of the factions, they hire you for one mission and after that you are neutral again.
You are a mercenary to both Athens and Sparta, nothing more.
