Report a translation problem
I had the exact experience at the same port during "A Mother's Prayers" quest. I was about to dock at Paros (I was trying to get to Naxos to fine Myrrine but I went to Paros by mistake) when a large Athenian ship attacked me. I destroyed it and incurred a bounty.
i was not on the quest with anyone transporting or supporting spartas navy... and i did not even try to get close to them, they just attack me on spot... sooo i send them to poseidon as i appreciate any income of resources, no matter how it is offered to me...
but once i sail from docks these small ships respawned and attacked me again... so just a guess guys... there is some heavy athenian ship which seems to be "stucked" in the see and these small flies are swarming around... maybe they are "protecting" this not moving bigger ship and that may be a reason why they are hostile... (and this bigger ship did literally nothing even when i sunk its friends around them)
cos once i left paros i was treated neutrally again... and i even get close to them with a little poke with ships to check
