Whats the best way to counter ships that spam nukes the nukes seam very resistant against point defense and flak fire

Simplest way is to just outmaneuver them. Nukes don't have great range, and with enough momentum they're pretty easy to just, dodge. Otherwise, your best bet is probably armor spam since they wreck shields.

Contrary to the other missile types, nuclear missiles only have a 180° angle in the direction they are facing, which is much shorter too. Knowing this lets you plan which position you should approach from, if possible. I have had to face ships with 8 nuclear missiles launching at the same time, and a ship with 6-8 flak arrays has no trouble countering them IF positioned correctly and set to ONLY attack proyectiles.
