Try slowing to 1/2 or 1/4 speed if necessary.
I second the part about not being able to control movement rate. Even if you slow it down, your thrust will still potentially "blow over" your intended controls. I get this a lot with rotation too, at slow speed you rotate slowly, but the thrusters doing the rotation are still at full bore and even though you stop giving the rotate command, momentum takes over, even if you hit it with the reverse rotation command. And then you end up "weaving" towards your intended direction which takes far longer.
So yeah it would be nice to have *some* control over thrust rate when manually navigating. Actually, even when AI navigating... my ships routinely blow past their destination mark and they ought to be able to go "slow down you're almost there"
or keep the spotter 750m away so nothing can reach it
