Converted files audio keeps skipping

I use the application to compress video files so they use up less space, usually this works fine but recently for such conversions it keeps messing up the audio so it keeps skipping, which is very unpleasant to listen to, even when it's just people talking and not music.
Any ideas why this has started happening?

I've tried a variety of compression levels between "good" and "medium" and it seems to happen regardless, with no noticeable change in the severity.

I've checked and the original files audio plays fine.

Have experimented further with other files that were previously fine for conversion and they still seem to be ok, suggesting it's something about this recent batch of files???
Could it be some weird attempt at copy protection?
