Please explain chronological order of this franchise and lore.

I only watched anime very long time ago and the second anime was about Germans, It called Shwarzenmarken or so. That is only I know about Muv-Luv universe. Do all VN are happening in same timeline/universe? Or it is like FATE series each has it's own canon and timeline?

Nope, Fate is all within the same universe and the game Fate stay night have 3 routes of "what if's" depending on your choices.

In Muvluv there is a multiverse factor going on here's a for dummies breakdown:

-the world of muvluv extra is the same as kimi nozo
-the world of schwarzesmarsken is the same as unlimited/eclipsed
-The world alternative is an alternative "what if" of the unlimited/eclipsed/schwarzesmarsken world.
