I would say a good rule of thumb is that any mod that adds new characters, factions, ancillaries needs a new campaign.
Cosmetic mods, like portrait changes or retextures, as well as some other simpler changes are more likely to be save game compatible.
It may also have been the removal of your old mods. Some mods, especially the ones that add additional effects, can't be removed mid-game.
As for the crashing when starting battles, I'm not too sure - it may not be a mod thing, or it may be.
If you want to play without mods, you have to start a new campaign under a new save file. You can't just go in and play with the save file you used for MTU or Wu_kingdaissance after taking off all of your mods, considering that those modded save files are written in a manner that accords with the mods you were using. Most heavy-duty mods are not save compatible.
However, you can freely swap between save files that use different mods. If you ever want to play your Cao Cao 194 MTU campaign again (an example), launch the game with your MTU mod collection and you'll be able to play your Cao Cao MTU saved game with no issues. Want to go back to your unmodded Sun Jian 190 campaign? Exit the game, take your mods off, relaunch the game and load your Sun Jian save game.
If you've been adding or taking out mods within the same save file, you might have corrupted your save. You generate instability when you do things like that. As an aside note, the game tends to crash at times, even without mods, when you're playing with the MoH or AWB start dates. I have never crashed in RotW (190), even with 30+ mods enabled.
