So far all I've did was raise the tax for a few turns because I was short on funds. Most of my province was at 100 happiness so I assumed it I can tax a bit but next thing I know I'm disharmony with half my court which I was actively picking the positive traits that I thought would fit with Liu Bei.
Edit: its weird as hell since this is the first time I ever got greed as Liu Bei and I used to place my tax to the highest setting all the time because I was still getting increased public order at the highest tax rate.
Negative traits are gain from storyline and losing duels or getting wounded. So losing an eye, or losing a duel etc. That's how you get maimed, one-eyed, and the other negative stats.
I had to start so many new campaign because of random traits that completely destroy my court relation.
