the commanding "officer" aliens will stay in the ship very often.
you can hear the aliens !
you hear it when they open doors.
make sure that you reduce the speed of the alien movment .
then you can see where it was.
Something else that may have happened is that you might have shot an alien and he only passed out instead of getting killed. If he has since regained consciousness, he will prevent mission end. IMO, the first thing to check is that all the aliens you shot are still down. There is an important cue that will help you know when this may become an issue in the future. If you shoot an alien, and he screams as he goes down, he is dead. If there is no scream, he is merely unconscious and it might be wise to detail a trooper to keep an eye on him.

Didn't see that until after I posted. Yes you can get inside the ship The door will always be on the southwest or southeast side.

OK i found the little maggot; he was inside the ship. Your pointer about the UFO door helped me find it. Thanks again to everyone that helped.
If you haven't seen it XCOMUTIL or by preference OPENXCOM adds the TFTD funcitonality which allows you to single click open doors instead of having to walk someone through them to die.
If you're saying not to get open xcom right out of the gate, I would disagree. At a minimum, I would say get open xcom, leave it at the defaut settings, and just view it as a massive bug fix pack and quality of life enhancement.
It's not just you. I've been using a couple of personal rules for several years to make the game a bit harder. Specifically no human PSI and no blaster bombs on earth. Once you have power armor, universal heavy plasma, and an avenger, the tide has definitely turned. Even with my own restrictions, if it's gotten to the point where the tide has turned, I just don't even bother to finish the game because it's a foregone conclusion. Sure, it's not inconcievable that I might get a team wiped out due to really bad luck, but even if I do, I can stil readilly recover from that by that stage.
