Stuck
I guess I'm stuck. The last boss I killed was baby at Sleeping Canvases and now I feel like I really don't know where to go. For now my map, as far as I can see, is open, there're only secret places remain.

Go up. Way up. There's a boss in Mother of Mothers and another area above it.

I am stuck too. Killed the Skeleton boss and there's nothing. I also can't find the Pilgrim for the third time. I got a toe for the first two times I met him, but now nothing. All I am left doing is backtracking. 82% complete. There's also a section near the top of the Archcathedral Rooftops in the three-faced elevator shaft that cannot be reached. There's even one of those vine paths that appears as well, but dropping down just above it leads to death, and there's no other way in.

There's also a locked gate in the Sleeping Canvas room with the pendulums and a bunch of those unkillable bronze statue things.

The entry to the next area is in the up-left corner of the Mother of Mothers area.

Sorry, was answering to OP, who didn't get to the Rooftops yet. But from the left of the Rooftops you'll get to the area with the next boss, the one that'll give you the third mask. Use the masks you already have to make the big elevator move up. Each mask makes it move one floor higher.

I have three masks placed, and the elevator doesn't go any higher, yet there's still a gap at the top of the shaft like it should be able to.

Then it might be a bug, because the elevator should go higher. After placing the three masks in th elevator, it goes one level higher than what you have on your map.

Use the third mask on the statue in the middle of the elevator? The switch on the right side should take you up another level.

Actually, it looks like I didn't have the third mask, but to even get that you have to finish The Wall of Holy Prohibitions area, which I can't, because I "need a key to operate this mechanism" and there's nothing left in that area. The pilgrim is MIA, so I can't get the third item from him for more traversal options. I have most of the map opened, yet the areas I can't get into I need other items for that I don't have, because I need items from areas I can't even access...

There's obtuse, and then there's this game.

Inside the Wall there is a boss fight, that will make you get the key you need. About the Pilgrim, where he was the last time you found him? He's first waiting for the elevators over the bell to work again. Then, he goes to the very first area of the game, where you need to break a wall for him. After that, between the town and the bridge.

Did you get to Rooftops? The elevator is in the middle section of this area. Rooftops is above Mother of Mothers.

How is there a boss? There's literally nowhere left for me to go in that area, and when I went out, the open sky area looked like it would be a boss fight, but there was nothing. The map is completely filled aside from the mechanism on the top left side.

From the mechanism, go down the ladder and follow to your left. The floor will break on the leftmost section of the jail, and you will fall in the boss room.
