You've got to lie to Six when trying to open the reliquary holding the crown, and send him away to pick up a crowbar from the ship, and then open it yourself while Six is away using the iron poker.
And you need to keep the crown hidden and not discuss it with anyone without sending Six away first. For example, with Oroi, tell Six to leave and go search for potential intruders. Otherwise, Six will rat you out to Myari and Iox.

I think The Old Sea is broken -- it is meant to unlock when you find the remains of the regular sailing ship on the aquifer moon, but I did that and I don't have that achievement, and neither does anyone else.
In my NG+ playthrough, I talked with the daughter of the merchant on the market moon after talking to the merchant, and she had dialog options that implied alternate solutions to gaining the clue from the merchant -- which might have included a break-in. If so, there is likely a very narrow path to success here (not mentioning sailing at all is almost certainly a requirement). I think this is also part of the Reunion achievement (if she likes the PC enough, she'll agree to sail to Iox to be with the scholar there) and it wouldn't surprise me that they were mutually exclusive.
Language knowledge definitely transfers over to a NG+ -- when you try to translate the brooch at the very beginning, do you have any words with (at least) tentative definitions given? You should (I did), so therefore knowledge transfers over (if it didn't, you wouldn't have any defined words at this point). There have been several bug reports that carried over knowledge doesn't feed into the "Related Words" prompts, leading to statements such as "This doesn't look like anything that I've seen before" when this is obviously untrue, but the words and definitions themselves are available for use in translations (in my experience, at least).
The Crown trophy is clear now. Thanks. Then I really have to start a third time.
And that the Old Sea trophy is broken seems clear too.
The daughter of the merchent was in my first playthrough in Iox but there is only the trophy for the new student. Or do I have to take the father to Iox later too?
What is with the other trophies?
You can get through the hatch for sure, I think there are a couple ways but what I did was to use the ancient stop word when Six tries to stop me from jumping in. This deactivates him long enough to try to jump inside.
Based on examining the game's asset files, breaking into Myari's office (likely during the funeral) is possible (there is a flag "SIX_LET_YOU_EXPLORE_MYARIS_ROOM"), so I'd assume that this is where you need to focus for "Breaking In" (not something on the market moon).
If bringing the daughter to Iox awards the "New Student" achievement, then I have no clue as to what the Reunion achievement relates to. I was assuming the bringing the boy from the Merchant moon to Iox awarded "New Student".
You can examine the content of Unity asset files with the free utility found here: https://7daystodie.com/forums/showthread.php?22675-Unity-Assets-Bundle-Extractor (at the bottom of the first message). The file that contains all the flags is "sharedassets0.assets", extract "core", rename the file to .JSON, and open with a dedicated JSON viewer (I used Firefox), then "listDefs" -- a long list of flags will appear. Note that some of these flags might be associated with events that didn't make it into the final game, so... As always when poking around with game files that you aren't supposed to be viewing (or editing), buyer beware. :)
I'm not editing game files, just viewing them. Its still cheating, mind you, but I'm not going to play the game again, so...
Well, the picture of the "Enrollment" achievement does show the daughter.
It's a game about exploration, after all ^^
