As for them not accepting payment, I have no information about that. I've never been denied, and have also never tried paying an Alien-allied organisation.
Their hostility toward you is from your actions against them, which includes raiding their buildings, checking their building for Aliens (when there aren't any), causing damage during missions, and attacking their vehicles/buildings. Since you mentioned it happened after a UFO rush, then I would bet it was just stray lasers/missiles that hit their building(s).
Earlier today, I didn't realize Transteller hated me until new hires weren't allowed to use the Tubes to get to me. I wasn't paying attention during a recent UFO attack and apparently took a chunk out of one of their buildings and also dropped a long stretch of Tube. Had to pay $32k to get them Unfriendly. Also had to fire a 91 skill tech because they were perm-stuck in an apartment.
You should be fine, though. I would recommend just loading up a crew and repeatedly raiding a Cult of Sirius building over and over and over again (I usually hit the same building 3-6 times per visit). Raid the crap out of them; every building they own, 3+ times each per visit, as many visits as you can per day, also checking for Aliens before each Raid.
You'll end up with so much equipment that you'll be able to sell it all and start paying Hostile organisations to become Unfriendly.
Cult of Sirius is straight up the best org to farm for not just equipment, but combat experience for your troops. Even if you weren't in this 'everyone hates me' situation, I would still suggest turbo Raiding CoS every second of every day when you aren't shooting down UFOs or clearing buildings.

This is biggest problem, I only start to beuld X-COM crats, and cant more buy prophet missles for 6 Hawks, also Marsec have 4kk balance and can attack my bases.

Let's say the corporation has 3 buildings, save before, send your vehicles with men there and hit the "raid for aliens" if you receive the message saying there are none just reload and go to the NEXT building.
Not all infiltrated aliens trigger an operation to remove them, some aliens succesfully hide and you need to do this to clean the city.
Look for a blue sparkling beam below UFOs when they raid (It disappears quickly)
The fact that you had 7 come in at once also suggests this as large UFO spawns usually come with more nefarious mission types (See this image for the tiny blue sparkle effect - zoom in - https://www.ufopaedia.org/images/5/5a/Apoc_subversion.png )
If a building is affected by Micronoid Rain then there is a high chance (>90%) that the afflicted organisation will become friendly to the aliens but not necessarily ally with them - even if infiltration reports low or 0% still
Also be aware damage to the city can have MASSIVE impacts on relations
You are liable for damage the aliens cause (because you didn't stop them) as well as damage caused by your own craft.
In the mid to late game just one damaged city tile can set off a chain of relationship changes that mean whole swathes of the city can change alliances and friendships from the smallest of actions. If X-COM causes more city damage than the Aliens this can also push people to side with them.

There is no micronoid rain flag on the savegame so that is eliminated
Which means what you have experienced is likely the result of the MASSIVE damage to the city penalty you've collected over play
It may be worth setting your craft to fly higher and on second most aggressive stance (so they are close, but not really close)
Also disable weapons on craft to suit the situation so you don't fire too many rogue shots
Try to use more missiles with good guidance back upped by those disruptor beams instead of lasers and disruptors which just creates missed shot spam!
Try to use more targetting modules of the ADVANCED type (upgrade those old ones)
You need to bring down the damage to the city and also start raiding certain organisations to boost the favour and relations of those who would appreciate such hostility against their enemies.
More 2 things which I dont understand:
1) Try to attack Megapol buildings at my save, they do not react. This is a problem when they attacked by someone, because I cant use maximum speed.
2) When I attacked Osirion building, I get fight with Vallyrie, 2 Hovercars and Hoverbike, when I got them and continue to attack buildinf, I get new Vallyrie, 2 Hovercars and Hoverbike, and this happened at third time. No I use manual control to shoot building entrances first.
They do not respond until you damage the building enough to make them hostile in terms of relations - then they start attacking
Seems to be working fine TBH with regards to that
Entrances for buildings have very high armour, unless you actually turn the entrance into a rubble block it will still spawn vehicles. The easiest way to destroy a garage/hanger is to get the building tiles above it (if applicable) to drop on to the garage hanger below then shoot it until it turns to the rubble sprite. Only then will the building stop producing vehicles
