How did it happen and how to prevent? Well, first of all, lack of missions doesn't necessary mean lack of aliens. A building may be contaminated without any mission popping up on it. So if you (get an insight and) send a squad into such a building and start an attack on aliens, you'll just get a usual anti-alien mission. And if there actually weren't any aliens - then you'll get an angry organization
So what did happen? It's simple. Megapol got one or more such buildings and wasn't able to either deal with the aliens itself (this may happen too), or report an alien activity to you. Then - some time of contamination and they are happily brainwashed
How to prevent this? You have two ways. First, it is adviseable to monitor alien craft when it's on the move. If you see an alien ship beaming into some building, it meand 90% of the time you may just make an anti-alien mission there instantly, without waiting for an alert. Second, you should monitor an organization's contamination levels. And if there is an organization that has a high level of alien activity - it would be wise to clean their buildings ASAP.
