So. one missed shot and the whole level's alerted?
Um.... is this right? I'm at the House of Bones playing on Hard because I have "prior experience with strategy games."

Trying to take out the solo/loner guys who take 12 hits. Both my silent weapons do 6, but if either one of them misses, then my third guy has to shoot (with a non-silent weapon). Then two guys off screen hear the shot, but then somehow ALL THE OTHER GUYS on the OTHER SIDE OF THE MAP are also alerted??

So the ENTIRE MAP is now after me because one of my guys missed one shot?

This seems to make it more of a game of chance, and of frequently pressing "Save Game" before battle and then "Load Game" when things go poorly.

You can use glow sticks to improve the chance to hit the target. Throwing one does not alert the ghouls, so you can toss one out, exit combat and ambush again to not lose an action point doing so. Also remember you can make use of the Hog Rush skill to knock a hostile out temporarily. IIRC, Magnus's Lightning skill is silent too.

Also I recommend attaching the weapon mods which increase range to the silenced weapons. (There's a 3rd later in the game, and a 4th in one of the missions of the expansion. That does not count the 2nd crossbow available in the shop.) And remember some members of your squad have a range boost passive skill available.

On some maps it seems that you can get away with going loud when you probably shouldn't so I'm sure it was a bit of a surprise that these enemies are more alert and will all react if you go loud.

The best advice I have is to go to all the other locations you have unlocked until you find a third silent weapon. Once all three of your characters has a silent weapon you can isolate and take out the enemies one at a time at the House of Bones until only the boss is left. I just did this tonight and it wasn't difficult at all once I located a third silent weapon.

You can usually get close enough to ambush and have a 100% chance to hit with all three silent weapons so you should not have to worry about misses or range all that much, if at all. Remember that you do not have to be hidden in order to start an ambush, simply sneak close to their "detection range circle" and then hit space when you're ready to ambush them. This makes it much easier to get close enough to get a 100% hit chance with all three characters without moving too much once you start the ambush.
