I was somebody who did 'add game to steam' (after downloading from the epic store) and have been playing the game with my steam controller up to this point (using steams big picture mode). I finished the base game doing this.
I had just bought the 'seeds of evil' expansion on epic and the base game has been updated with it. The seeds of Evil content is even accessible, but, I have to load it using the epic launcher (which isn't compatible with my steam controller)
When I load the game from steam, as I did with the game originally, it seems as if the game doesn't acknowledge the files from the installed DLC content.
If nothing else, this might be an interesting facet of the epic store to scrutinize a bit, if it turns out that this is some kind of DRM feature (which makes it less flexible with 3rd party apps, like steam in this situation)
Thus, I can access the game while in 'big picture' mode on steam, so that I can use the steam controller.
The Seed of Evil expansion is also associated to epic (since i purchased and downloaded it on epic's game store)
The problem is that while I've been able to play the base game perfectly fine with steam's 'big picture mode', the seed of evil content doesn't appear in game, or even register as being purchased/downloaded.
Meanwhile, when I open the game on the epic store app (so not through steam), the DLC content appears.
If that makes sense.

Edit: Pretty trivial problem to get worked up over. I wouldn't lose any sleep over it. :D
You might want to try GloSC or OSOL. I've heard they may be able to be used with the Epic Launcher to provide the Steam overlay and Steam Controller support to games that can only be launched through Epic. I've tried GloSC (not with Epic games) and found it to be finicky and only works with some of the games I've tried. Haven't tried OSOL but there is a link in the wiki that specifically addresses Epic Games Launcher so is sounds promising (https://github.com/WombatFromHell/OriginSteamOverlayLauncher/wiki/Epic-Games-Launcher).

That's what I'm thinking as the file at "C:\Program Files\Epic Games\MutantYearZeroRTE" is what I'm launching it from when not doing so from the epic store app, which is when the DLC doesn't register.
For whatever reason, they seem to have a seperate .exe for the dlc'd version, but I have no idea were it could be.
All I could find was a 'plugin' folder at 'C:\Program Files\Epic Games\MutantYearZeroRTE\ZoneUE4\Plugins\SeedOfEvil' ,which doesn't have an .exe in it.
