I'm not sure what happened with the other two. As in your case, when I reloaded the saved game the two supply drops that I had visited disappeared.
I don't know if you have to reach the supply drop within a certain time from the moment you get the message, or if the cargo pods simply disappear after a certain amount of time has lapsed.
In both cases the supply drops that didn't have a cargo pod and simply disappeared had been on my radar for several days before I investigated them.
Probes and meteorites have no issues. Probes sometimes get buggy.
The two supply drops that I went to check out that didn't exist where 2.5 km and 3 km away. The supply drop that was there that I found, with the cargo pod being parachuted in, was 5.5 km away.
I have another supply drop that is 7.5 km away, so I will check that one out next and see if it actually exists. That will take at least two days to get there and back again, so I'm hoping something will be there.
They may need to be a certain distance away from the survival pod before they start showing up. Since the last one that showed up was 5.5 km away, I'm thinking anything closer than 5 km and it probably won't appear.
I have stumbled across several probes that do not appear on my radar. All the meteorites that I have checked out do show up on my radar, even if they have been around for awhile.
