You should reach a point where you are able to run these in time if you are progressing upwards with gear level and stats, perhaps a change of strategy is in order for some levels. I do remember having quite the difficult time with the Northern Territory when it first came out and I was significantly under developed for the stage of it I was at.
If you continue to encounter difficulties I'll be glad to help you trouble shoot your team setup and strategy if you'd like.

And there is no penalty for missing that timer as well, it just only pops every few runs of the quests for each area.

Can I ask if you are you on hard mode or normal right now? Have you finished the main story line?
The problem you are having is you are not out putting enough damage to clear the areas fast enough. The solution for this is to continue on with the main story and increase the battle rating for your team. This may mean switching to hard mode, it may mean changing the gems you have equipped it may mean getting the final level 3 upgrades for your town how you get there is up to you.
I remember being exactly where you are at now and feeling the same way. Look at this as a math problem, if you don't change the values then the results will be the same the next time.
