Some plants etc can only be interacted with at certain times, the ... prompt is (almost) always there though so you know its not a "decoration".
There are two different things, Sable going through a metal barrier or through the wall in the ruins is not related to camera positioning. Allowing the character to go through some solid obstacles or clipping half of the character's face certainly may be a deliberate simplification, but it looks too jarring to be OK.
For me, a non-interactive icon is more confusing than helpful. The game has another issue, where the interaction prompt with the buttons doesn't always come up when it should. So it makes me waste some time trying to reposition the character and to see if pressing X still does something even though there is no prompt, I can't be sure the object is indeed inactive.
In exclusive fullscreen, opening the menu shows the Windows desktop for a second.

A shop menu in Eccria shows nine items, it's impossible to scroll to see more, but it shows only two pieces from a bike set. Buying an item again shows nine available items, but now all three parts of the set are shown.
That the non interactive icon can be confusing is a bit better than not even knowing something around you is ( at certain times) interactive.
Yeah, that the interaction prompt disappear is annoying. It happens all the time.
I've checked how it's done with the elusive beetles in the starting region. They always have the regular white dot hotspot over them, but we can't get close enough to activate the hotspot, so it's perfectly clear what's going on. The meaning of the dialog icon over the plants is unclear. If it's supposed to indicate a potential hotspot which is currently inactive, I don't think that's a good idea. I'd say that if we can get close enough to a marker, it should be possible to interact with it, the response can be just "This is the X plant Y told me about."
The innkeeper at The Seven Sisters says something like "Can't help you, maybe the innkeeper knows."
Periodic disappearance/missing cursor in inventory
I'm trying to choose "Goodbye", there is a rollback to the first line of the dialogue, and all the garbage let's do it again

The game doesn't do an autosave after shopping, so I'm saving manually before quitting. But then my equipped mask always changes to the Whale Ship mask when I load the game.
After loading a savegame, the game runs at 30 FPS. Opening and closing the menu without changing any settings switches to 60 FPS, which is what I have in the settings.
The ship's name on the hull of Centre of Brunswick is Rowley's Way.

When reopening the settings menu, the previous selection (Display) is shown as currently selected but the right tab shows the volume settings.

In the first chamber where we lower the water level in the Wyrm, the water level can be lowered only two or three times, after that the puzzle is broken.
The Bug still exists. After the 4th attempt the water cannot be lowered and you are stuck in the wyrm. I'm wondering why it was not possible to fix this up to now?
