Haven't thought about that flowers cause those digging spots, but from what I've seen it seems like the game somewhat creates multiple digging spots on one (only occured in the desert) and you can get rid of them if you seperately dig them up
Any news about this bug?
At the moment the desert biome really spawns an insane amount of dig spots where all the other biomes are empty of those XD

While you wait for this bug to be fixed, there are some ways to get around the desert dig spots.
Get a robotic shovel, luck potion, and some lighthouses in the place you want to dig. I somehow got some frozen relics (the one I didn't have when I made this post) like that without dig spots.
Or make a shrine in the biome you need, and hope for the dig spots blessing. Maybe grab a luck potion to increase your chances.
