Only if it happened upon your end. Not even once those malfunctioned for me upon my more than 600h playing Shadow of the Tomb Raider (SotTR) with and without mods'.
If you can't see the NPC's symbols marked upon your map that contain an extra Sun's Eclipse right next to the side quest's NPC regular symbol, then simply turn all the map's icons back on.
For example, right after you've finished your main quest upon San Juan and return to Paititi 2 new DLC NPC quest's appear upon San Juan, one from Jonah and the other from Abby. Although this later one is only available after you've beaten the SotTR's main boss upon it's battling arena area.

Although for the time being I strongly don't advise you to to try playing a straight from scratch using the currently buggier than heck Tomb Raider Eclise mod.
Also, i never switched off any icons. This is what (part of) my map in paititi looks like:

Where are these icons supposed to be? Also i checked guides that tell me what NPCs to look for and where they are (with pictures). For Example the two people in front of the pink hut in kuwaq yaku and they are not there:

For that you'll have to do an upper Paititi side quest that is rescueing Hakan[tombraiders.net] and then completing it in order to be able to get the GodSlayer lime green looking and fire damage doing Bow.

And when uploading images to a site, please use another one like for instance Steam's "Screeshots" (just like I did), because that simple http site was messing with my Anti-Virus because that program of mine no longer trusts sites that aren't at least https (hyper text typing protocol secure). And thanks in advance for that small attention.

The Definitive Edition Upgrade can not be bought seperately anymore. I'm not sure i'll buy it. Seems somewhat pricey.
Just to be clear where my confusion came from: My game is called the Definitive Edition, because the publisher asked Valve to rename all Editions of the game this way, but then not upgraded the base game. It was just a name change.
I hope you looked at both "bundles" on Steam because when I bought it last week I noticed that the Definitive Edition bundle was $55 but the Definitive Survivor Trilogy, which had the Shadow game and all DLC plus the other modern games, was on sale for about $30 less.
