Other users are saying try to perform the controller setup in while in Big Picture Mode. Also be sure that the game is not running at the same time.
Saw some other posts where people say that after attempting setup, restarting helped get the controller working.

We got word from the developer.
Perform the same steps without Groove Coaster running.
So some of the gameplay involves scratch notes and diagonal flicks, which isn't really practical with face buttons and the d-pad, so I use the joysticks for those. However after the scratch/flicks with the joysticks, the d-pad will fail to work unless i use the joysticks again, sorta like an on/off switch.
Also, randomly the d-pad won't work, requiring me to re-plug my controller to get it working again.
(edit: now it's happening to the right joystick as well)
did you have tried restarted your PC after unplug your Controllers from PC and Controllers reconnected to the other USB ports?
Yeah using that solution works (atleast for me) but we are just emulating a keyboard. I feel scammed when the store page say it has full controll support.
