You want to make sure you get the resources from the trucks on the islands you explore. You have to connect them to the main line (made with your waypoints) and the resources will go to your camp for you to use and upgrade your buildings.
If you look at your map, you will see that there are info on each island. It shows you which level is the island, what resources there are and if there are notes and schematics. And even the trucks.
As for defense, you need to have fences around your camp to make sure the mobs dont get in. Having to destroy the walls first gives you the time to get to them and kill them before they damage the inside structures.
I would suggest to wake up hibernating drakes little by little. Even if you see them on an island, wait until your camp's needs are met. (Food/Water/Entertainment) if one of them is in the red (arrow pointing down) you will struggle meeting the needs of new drakes. Same goes with aging the drakes up, they will require more resources as they are older.
It's really all just about management.
