Prior to Sister Location, we are told that William's daughter, now known as Elizabeth, was killed by Circus Baby, meaning that Circus Baby was programmed for murder. This heavily implies that whatever violent actions Baby causes are due to her programming and not Elizabeth.
It's Scrap Baby's original programming manipulating Elizabeth's perception to murder Michael, and not Elizabeth's intention to even hurt him.
