Perhaps, but it is implied that the Nihilanth fled to Xen while the Vortigaunts wanted to fight the Combine. They too were enslaved against their will, at least until the Freeman came and emancipated them by killing the Nihilanth.
Come to think of it, the Vortigaunts as the children DOES make sense since they are also clearly against the G-Man (who we clearly established is William).
Does Opposing Force count as canon? I’m pretty sure I heard somewhere that Valve doesn’t consider the Gearbox games as canon. If they are, then Shepherd could be Phone Guy since he seems to be the only one that knows enough about whats going on and goes ever so slightly against the grain of what his employers want from him.
